The effort to put an end to the Master Hand gathered together at Corneria to prepare for the final battle. After a few days of planning, they decided to begin by splitting into three groups: one group to find the source of polygon, one group to locate the gateway to the Final Destination, and one group to find out a way to harness the power of the polygon into a usable form.
- The group searching for polygon found themselves at the nearby town of Onett, following rumors of strange occurrences. But, another group wants to find out the answers before them, and will ambush the more heroic group if necessary.
- The group hunting down the entrance to Final Destination have pinpointed its location to the top of the highest mountain on the planet--Icicle Mountain. But, no more then halfway up, there are a small band of villains just waiting to stop them.
- Meanwhile, the group at Corneria finally made a breakthrough that would allow them to fuse polygons with other materials, alloowing them to create the super weapons needed to defeat the Master Hand. However, much to the other researchers' dismay, the main scientist behind the discovery, Dr. Andross, fled into the nearby Kongo Jungle with all of the necessary data and the small amount of polygon that they had already collected. A small group rushes after Andross with the hope of stopping him, hopefully bringing him to his senses. They had to take a few moments to search and clean up the debris caused by Andross' broken-down escape vehicle, which resulted in evidence of the scientist's madness, but have now resumed the chase.
- Lastly, without Andross's notes or the polygons to work with, the remaining researchers are forced to look for another way to proceed. So far, they have deduced that there must have been at least one person who witnessed Andross' research and/or rebellion, and hope to find out where he/she went.
